How do I cause OE6 to NOT pop up a window when a new message arrives?

You can close OE. You can work offline. You can disable Send/Receive on a
schedule. You can remove all mail accounts from Send/Receive. You can
disable New Message alert sound.

You cannot disable New Message notification itself.
